I’m using Marketplace Connect to tie my marketplace accounts to Shopify. Is there an app that can pull the marketplace fees from those marketplaces and apply them to the orders in Shopify so we can see our true profitability?

Marketplace Connect itself doesn’t bring in marketplace fees, it mainly handles listings, orders, and inventory.
To see your true profitability in Shopify, you’ll need a profit analytics app. Many merchants use tools like BeProfit, TrueProfit, or more lightweight options like SimplyCost or Delirious Profit.

I feel where you’re coming from. This is definitely a tricky issue when selling through Shopify connected marketplaces. The revenue appears in your reports, but the platform fees like Amazon commissions or FBA fees often don’t, which can throw off profit tracking.
One solution is to use third-party tools that integrate with marketplaces like Amazon, eBay, or Walmart and pull in payout reports. These tools can break down fees like commissions, ad spend, and fulfillment costs, and sync them back to Shopify or your accounting system. That way, your profit reporting reflects the actual net revenue and fees automatically with no need for manual tracking or spreadsheets.
It’s definitely worth exploring apps that support this kind of financial reconciliation to simplify your reporting and get more accurate margins.
Same issue here, but with Walmart Marketplace via Marketplace Connect. The gross sale shows up in Shopify but the referral fees and net payout are completely invisible — you have to wait for the payment cycle to close in Walmart Seller Center and manually download a Payment New Report just to know what you actually netted.
Has anyone had success with BeProfit, TrueProfit, or SimplyCost pulling in Walmart fees specifically? I’d love to know if any of these tools actually integrate with Walmart’s payout reports or if it’s still a manual process.
But honestly, this shouldn’t fall on third-party apps to solve. As Shopify continues to grow as a true multi-channel commerce platform — connecting merchants to Amazon, Walmart, eBay, and beyond — platform-wide fee transparency needs to be a core feature, not an afterthought. Every merchant selling across marketplaces is flying blind on true profitability inside Shopify. Surfacing marketplace fees and net payouts directly on the order level would be a game-changer for the entire merchant community.
