Customising Shopify Email to Match Notifications Emails

I’m trying to get the emails that are sent out through Shopify Email to match the automated notifications sent out. I have a custom designed template for each of the notifications that I use and I would like to be able to customise the Shopify Emails to be the same. While both sets of emails have the option to customise templates, the process seems to be drastically different and not at all compatible with each other. For example, my notification emails have a nice nav bar under my logo but I can’t get this to work on the Shopify Email Templates. Copying the liquid code from one to the other just doesn’t work.

Is there a fairly straightforward way to achieve this or am I just going to be forever stuck with two completely different sets of emails?
